Storm Eagle because of his stage (Who doesn't love that stage theme?) Although I'm also partial to Sting Chameleon. I really liked his design and his fight always gave me the most trouble.

Its hard for me to say, but maybe Armored Armadillo if not because his stage granted the awesome Hadouken power-up. I never felt complete unless I had that before I squared off with Vile and Sigma.
EDIT: Oh, and his stage made it so easy to load your sub-tanks!

Magma Dragoon. Who else was awesome enough to make the cut for danger room- er, training room boss? Plus his theme and Street Fighter-esque moves are awesome. He was so hard, you had to bring the ride armor to his arena just to stand a chance. Also he has Zero's greatest weapon of all time: the ryuenji.
