The ending of Red Dead Redemption is quite the tearjerker. It's a mixed bag of emotions, like the ending of... well nothing comes to mind, but it's truly amazing.
EDIT: It kinda reminds me of the ending of There Will be Blood. Just so many emotions mixing with each other.

Xenogears. Its been forever since I played it but I felt incredibly helpless when Fei destroyed his home town. That game has a few moments of loss that made me have to walk away for a while.
(oh no, a spoiler from the beginning of the game!)

Yeah, my reading comprehension took a dive for the moment.
I can't believe no one has mentioned this yet, but Majora's motherfucking Mask. Even hearing the Song of Healing or Oath of Order can instantly change my mood. There's a reason it's my favorite Zelda game, it takes you on a ride that only Groundhog Day can match.

Never gotten into Majora's Mask.
On a related subject, and I'm not sure if it counts - but the Water Temple in Ocarina of Time sets me into fits of uncontrollable rage.

Water temples always suck. Since ancient Greece, when a woman named Medusa went to a water temple, only to be raped by Poseidon. When was then punished for being a rape victim. Turned into a monster that turns people into statues.
Link to the Past had a shitty water temple, Ocarina had the worst water temple, Majora's Mask had a terrible water temple, and if thought Nintendo learned by Twilight Princess, you'd be wrong because the water temple in that game sucks.

Zelda doesn't require a lot of skill. The water temples are long and boring. Swimming + Dungeon just doesn't make a very great formula.

Twilight Princess was awesome because it took the boss fight mentality that the God of War series was using (i.e. scale.)

Hmm I'm gonna have to say...
The Legend Of Zelda: The Ocarina Of Time..
When you find out Saria is dead... That really made me upset, it was a really emotional part of the game.
I also think in Wind Waker when you find Granny all unwell is pretty emotional, though that might just be me...

Since we're on the subject of Zelda, imma say Majoras Mask is quite emotional.
What with the world ending and such, that game has a weird tone to it.

I loved the tone in Majora's Mask. It was very grim. It accentuated the seriousness of the mission.
It also shows Link's dedication to being good. He saved a world that he didn't even belong to. I thought the end was a little anti-climactic, but it was definitely an eerie note to end on.
