Portal still does a good job using tone and visual progression to make the player feel a certain way. The Companion cube is just one example of attachment. It's a unique and fun object in a dry and bland environment.
The last level (where you're about to be incinerated) is a creepy mood shift, from snarky/somewhat-whimsical to aggressive. It turns what was a controlled puzzle environment into a frantic glimpse of what was happening behind the scenes of Portal's experiment stages. It's sort of a reveal of information that you didn't know you didn't want to know (how2grammar?).

I make sure that when new people play Portal, that I don't say a word. No help of any kind. It's better that way. As Cello put it once, "You will learn to play these games just as I did as a kid. Trial by fire."

Choices in games now often take the emotional response of the player into consideration. Some games do this clumsily, like the first Bioshock. I don't care about getting more adam from killing these recently defenseless little girls. You can buy everything in the end, and still have adam to spare. Practicality doesn't even fit into this decision.
Other games like Mass Effect, handle choices much better because it's the main focus of the game. It's a heart-wrenching thing when you realize that you're making a choice between two lives. Ashley or Kaiden. If you're a man, you're choosing between (possibly) a woman you care about or a battle-hardened friend. If you're playing as a female Shepard, it's the choice between a man who loves you and a crazy bitch who wants to be on your team. It was this sacrifice in the first game that made me desperate to figure out how to survive the suicide mission in Mass Effect 2. But even then, my Yoeman died because of some strange fluke that I overlooked.
When it comes to moral choices, they usually work best when morality functions like it does in real life. It should be a question that you debate over, not a simple "I'm evil, LOL". I've only seen one game cover moral ambiguity, and that was Fallout 3. And even that only happened in the Tenpenny tower quest. I'd like to see more games cover this "neutral solution" that basically forces all parties involved to meet the other halfway. Nobody really leaves this situation liking each other.

Your mass effect post would make more sense if Kaidan and Ashley were likeable at all or had any personality whatsoever.

I played some of Jade Empire, but it just didn't hold my attention for very long. It was pretty rad while it lasted, though.
